Megatrons mounted powerful weapon systems, though the exact loadout varied from model to model. Common armaments included wrist-mounted blasters, chest cannons, concussion emitters, explosive projectile launchers, flamethrowers, cutting beams, sonic disruptors, and electrified grasping claws.

Some models carried specialized weapons designed for particular Unity League members. These included anti-flight flak arrays, adhesive foam projectors, magnetic pulse weapons, armored capture cages, and sensor systems intended to track invisible or fast-moving heroes. Brainwave often customized each Megatron after previous encounters, making later models more dangerous than their predecessors.
